GSTR-9 and GSTR-9C, annual GST reconciliation.

GSTR-9 (annual return) and GSTR-9C (reconciliation statement) are the yearly GST filings that consolidate all monthly / quarterly returns. For FY 2024-25, due by 31 December 2025 (deadline typically extended). Threshold: GSTR-9 mandatory for turnover above INR 2 crore; GSTR-9C mandatory above INR 5 crore. The reconciliation between GSTR-1, GSTR-3B, GSTR-2A/2B, and books of accounts is where most notices originate. Here's the practitioner's playbook.

/ GSTR-9 scope + threshold

Who must file.

GSTR-9 (Annual Return):

  • Mandatory for every registered taxpayer under GST (except specified categories).
  • Turnover threshold: turnover above INR 2 crore in the FY. Below INR 2 crore — filing is optional (made optional via Notification 47/2019 and subsequent amendments).
  • Exempt from GSTR-9: Casual Taxable Person, Non-Resident Taxable Person, Input Service Distributor, Composition dealer (files GSTR-9A instead), person deducting TDS under Section 51 (files GSTR-7), person collecting TCS under Section 52 (files GSTR-8).

Due date: 31 December following the FY. For FY 2024-25, due 31 December 2025. For FY 2025-26, due 31 December 2026. Deadlines are typically extended via CBIC notification — verify current status.

Late fee: INR 200 per day (INR 100 CGST + INR 100 SGST), capped at 0.25% of turnover.

/ GSTR-9C scope + threshold

Reconciliation with books.

GSTR-9C (Reconciliation Statement):

  • Mandatory for taxpayers with turnover above INR 5 crore in the FY.
  • Reconciles GST returns (GSTR-9) with audited financial statements (books of accounts).
  • Prepared and self-certified by the taxpayer (CA certification requirement was removed effective FY 2020-21).
  • Includes reconciliation of turnover, taxable supplies, ITC, tax paid.
  • Filed as part of or alongside GSTR-9 on GST portal.

Note: GSTR-9C was earlier required with CA certification. Finance Act 2021 removed the CA attestation requirement; now self-certified by the taxpayer. The underlying reconciliation workload remains the same.

/ Reconciliation sections (the core work)

What GSTR-9 and 9C actually reconcile.

GSTR-9 has 19 Tables. Core reconciliation areas:

  • Table 4 - Supplies on which tax is payable: outward supplies declared in GSTR-1 vs reported in GSTR-3B. Mismatch here means either under- or over-reported sales.
  • Table 5 - Supplies on which tax is NOT payable: nil-rated, exempt, non-GST supplies. Must match GSTR-1 and GSTR-3B.
  • Table 6 - ITC availed: ITC claimed in GSTR-3B during the FY. Must match reconciled 2B/2A ledger.
  • Table 7 - ITC reversed / ineligible: Section 17(5) blocks (motor vehicles, construction materials), Rule 42/43 proportional reversal, Section 16(4) time-barred ITC.
  • Table 8 - Other ITC-related information: ITC as per GSTR-2A/2B vs 3B claimed. Shortfall triggers reversal with interest; excess available-not-claimed is forgone.
  • Table 9 - Payment of tax: tax paid under reverse charge, CGST/SGST/IGST/CESS breakdown.
  • Tables 10-14 - Amendments, demand, refund.
  • Table 15 - HSN-wise summary of outward supplies: HSN code and quantity breakdown.
  • Table 16 - HSN-wise summary of inward supplies: for inputs/capital goods.

GSTR-9C adds Books-of-Accounts reconciliation:

  • Turnover per audited books vs turnover declared in GSTR-9.
  • Taxable supplies reconciliation (Part II).
  • ITC reconciliation vs books ITC ledger (Part III).
  • Tax paid reconciliation (Part IV).
  • Reasons for unreconciled items (Part V).

/ Common mismatches + fixes

Where notices originate.

  • GSTR-1 vs GSTR-3B turnover mismatch: common when invoices are entered in 3B but not pushed to 1, or vice versa. Fix: reconcile monthly; correct via amendment in subsequent 3B or GSTR-1A.
  • GSTR-3B ITC vs GSTR-2B claimed: 3B ITC exceeds 2B — indicates ITC on invoices not reported by vendor. Fix: chase vendor for GSTR-1 filing OR reverse ITC with interest.
  • Books turnover vs GSTR-9 turnover: credit notes, debit notes, discounts, year-end adjustments not reflected in GST returns. Fix: reconcile Books-to-GST turnover with adjustment column in GSTR-9C.
  • ITC claimed but ineligible under Section 17(5): motor vehicles (personal), construction materials for own-building, food and beverage, employee insurance (certain categories), club membership. Fix: reverse via Table 7 of GSTR-9 with interest.
  • ITC time-barred under Section 16(4): ITC claimable only by the earlier of (a) due date of GSTR-3B for September of next FY, or (b) date of filing of annual return. Missed ITC lost; cannot be revived.
  • Reverse charge mechanism (RCM) under Section 9(3) / 9(4) not paid: specified categories (import of services, GTA services, legal services, security services, rent of residential dwelling to registered person). Fix: pay RCM in GSTR-3B with interest; claim ITC in next period.
  • HSN-wise summary missing or inaccurate: Tables 15-16 require HSN-wise breakdown of supplies. Books-level HSN tracking essential year-round.

FAQ

Common questions, answered.

Is GSTR-9 mandatory for all GST-registered taxpayers?
No. GSTR-9 is mandatory only for taxpayers with aggregate turnover above INR 2 crore in the FY. For taxpayers with turnover below INR 2 crore, GSTR-9 is optional (made optional via Notification 47/2019 and subsequent amendments). Composition dealers file GSTR-9A instead.
What is the difference between GSTR-9 and GSTR-9C?
GSTR-9 is the annual return summarising all monthly / quarterly returns for the FY. GSTR-9C is the reconciliation statement reconciling GSTR-9 figures with audited financial statements (books of accounts). GSTR-9C mandatory for turnover above INR 5 crore. GSTR-9C was earlier CA-certified; now self-certified from FY 2020-21 onwards.
When is GSTR-9 for FY 2024-25 due?
31 December 2025 (standard deadline). CBIC typically extends via notification; verify current status before filing. Late fee if filed after extended due date: INR 200 per day (INR 100 CGST + INR 100 SGST), capped at 0.25% of turnover.
Can I claim missed ITC in GSTR-9?
No. GSTR-9 is only a summary / reconciliation statement; it does not allow fresh ITC claims. Missed ITC must be claimed in GSTR-3B by the earlier of (a) due date of September's 3B of the next FY, or (b) date of filing GSTR-9 for the FY (effectively 30 November following FY, with annual return deadline). Beyond this, ITC is time-barred under Section 16(4).
What are the common GSTR-9 mismatches that trigger notices?
GSTR-1 vs GSTR-3B turnover mismatch, GSTR-3B ITC vs GSTR-2B shortfall, books turnover vs GST turnover (credit notes, discounts, year-end adjustments), Section 17(5) blocked ITC claimed, RCM supplies not reported, HSN-wise summary missing. Each of these can trigger ASMT-10 (notice of discrepancy) or Section 61 scrutiny proceedings.
Does BQP handle GSTR-9 / GSTR-9C filing?
Yes - full year-end reconciliation (GSTR-1 vs GSTR-3B, 3B vs 2B, books vs GSTR-9), ITC blocking under Section 17(5) analysis, RCM reconciliation, HSN-wise summary preparation, GSTR-9C self-certification. Annual engagement typically scoped alongside quarterly GSTR-3B / GSTR-1 compliance. WhatsApp +91 78018 87130.
